DJ Quik
Orher Music has a decent selection of new rap LPS and bootlegs. I was looking for more 90s and early 2000s
magnumtaurus
If you're prepared to dig, and I mean really spend hours getting your hands dirty and digging, you can't beat The Thing in Greenpoint. Sounds like it's exactly what you might be looking for. Be forewarned, though, it's a tad overwhelming.

dasubman1138
Rock & Soul in midtown also has a pretty decent hip hop section.
CountZero
Turntable Lab in the East Village can be good for remixes and white label edits, in addition to represses and some new stuff. Rock and Soul has the largest selection of repressed 12"s and lps. Academy in Williamsburg has a fairly decent used section. The Thing may be too much work. thepunkguy
