If you use Firefox (which you should), there are some great add-ons that allow you to see when new mail comes in w/o having to keep the window/tab open, but will keep you logged in. I'd like to have my email on my desktop, but I figured most of the features would be lost. I have Gmail set up in Mail through IMAP. It's works great. There's no tagging, but any folders you make in Mail sync with Gmail, and anything you delete gets archived. I don't even bother with worrying about spam or anything either. Google's filters are amazing and if something does slip through I just tag it as spam and never hear from it again.
